More than a hundred species and subspecies recorded in the Park have some kind of endangered status according to the IUCN.

Among the endangered taxa, plants of aquatic, marshy, and moist habitats predominate, while endangered taxa of orchids (Orchidaceae) are mainly associated with dry open habitats, such as stony grasslands.

One of the strictly protected species, which has the status of critically endangered (CR), is the ridged beckmannia or slough grass (Beckmannia eruciformis), which in Croatia is only found in the Krka National Park. Also worthy of note is the strictly protected multi-seeded starfruit (Damasonium polyspermum), which was found at only one location within the Park.
